I am wanting to take my dive training beyond it's current level (PADI
Advanced OW), and by and large I am happy with the PADI methods,
trainers, etc.  However, one of the local shops offers a (NAUI)
archaeology course that I would like to take as well.  Does anyone know
if it could be included as one of the optional courses in the PADI program?

If the course is good, take it.  Don't worry about it being PADI vs. NAUI.

PADI optional courses are essentially of no benefit within the PADI
progression of OW -> AOW -> DM -> AI -> Instructor -> ....
Only the mandated First Aid/CPR and Rescuer (or equivalents) count.

The only "side benefit" of PADI optional courses is in getting "Master Scuba
Diver", for which you need five.  But this is kind of a Boy Scout type badge
anyway - you are in no sense qualified to do anything else, you are just
being recognized for acheivement.
